And Nena's "99 Red Balloons" doesn't mention Star Trek, but does mention Capt. Kirk, if that counts for anything...

"Kiss" by Prince contains the line, "You don't have to watch Dynasty to have an attitude".
Melissa Etheridge's new album includes the song "Threesome", which contains a line about all those ladies doing those crazy things--the title of the TV show isn't mentioned, but I assume she's referring to "The L Word".
I'm sure there's more out there--I'll try to think of some.

I was in the car today, and the song "One Week" by The Barenaked Ladies came on. It contains the line, "Watching X-Files with no lights on".
Also thought of this one the other day: "Rockstar" by Nickelback includes something like "I want a brand new house on an episode of Cribs".
